The former boss of the Brazilian mining giant Vale was travelling with his wife and two children.
A pilot and two other passengers were also killed.
Dramatic images show firefighters battling to extinguish the blaze after the seven-seater plane slammed into a building in Sao Paulo's northern suburbs.
It had reportedly just taken off from the nearby Campo de Marte airport.
One person on the ground was injured, while two others were safely removed from the building, a spokesman for the local fire department said.
No cause has been given for the crash.
During Mr Agnelli's decade at the helm, from 2001-2011, Vale became Brazil's top exporter.
